Improves javadoc in more than 190 classes

This commit improves and adds missing javadoc to 196 java files. Now
more than 98% of the code is documented.

Fixes an issue in the assembly descriptor that included older
compilation binaries into assemblies.
Improved javadoc documentation in more than 150 classes, including
fixing mistakes.
